ENG: Although the development of environmental sequencing has caused a revolution in microbial ecology, traditional microbial cultivation still has its irreplaceable place. It is irreplaceable, for example, in the experimental study of adaptations, phenotypic plasticity, and ecological valences, where it is necessary to work with individual genetic lines, i.e. microbial strains. It also has its irreplaceable place in the construction of DNA reference databases of microorganisms, according to which microbes are identified/determined as part of environmental DNA sequencing. However, the problem is the so-called Great Plate Anomaly, i.e. an assumption that most microbial species cannot be cultivated under laboratory conditions. While it has been shown that in bacteria the proportion of these non-cultivable species can be as high as 99%, in other microbial groups we have no idea of the extent of this problem. It is not different for diatoms, one of the most diverse (possibly 200,000 extant species) and most important (in addition to their natural environmental roles, they are also used in biomonitoring, biotechnology, industry, etc.) microbial groups. Nevertheless, in terms of the completeness of reference DNA databases, they are practically the worst among microbes. As part of this thesis, the student, in cooperation with the supervisor, will perform an experiment based on the comparison of the results of classic laboratory and in situ (i.e. in the original environment) cultivation. This will reveal (1) the extent of the Great Plate Anomaly in diatoms and (2) whether it can be circumvented through new methods of in situ cultivation. In the course of the work, the student will learn to create clonal microbial strains through the isolation of individual cells, maintain microbial cultures and evaluate the results. According to her/his preferences, she/he can also participate in the design of the experiment, the development of in situ cultivation devices, the morphological and genetic characterization of the obtained microbial strains, or the statistical and bioinformatic processing of the data. Many of these skills are transferable beyond academia, for example to the realm of commercial biotechnology. The supervisor’s preference is to prepare the diploma thesis in the form of a publishable scientific manuscript, of which the student would be the main author. In such a case, the thesis would be written in English. Nevertheless, it can be written also in Czech (or Slovak).
CZ: Přestože rozvoj environmentálního sekvenování zapříčinil v mikrobiální ekologii revoluci, tradiční mikrobiální kultivace má pořád své nezastupitelné místo. Je nenahraditelná například při experimentálním studiu adaptací, fenotypové plasticity i ekologických valencí, kdy je zapotřebí pracovat s jednotlivými genetickými liniemi, tj. mikrobiálními kmeny. Své nezastupitelné místo má i při budování DNA referenčních databází mikroorganismů, podle nichž jsou mikroby v rámci sekvenování environmentální DNA identifikovány/determinovány. Problémem nicméně je tzv. Great Plate Anomaly, tedy předpoklad, že většina mikrobiálních druhů je v laboratorních podmínkách nekultivovatelná. Zatímco se ukázalo, že u bakterií může těchto nekultivovatelných druhů být až 99 %, u jiných mikrobiálních skupin nemáme o rozsahu problému ani potuchy. Nejinak je tomu u rozsivek, které jsou jednou z nejrozmanitějších (až 200,000 druhů) a nejvýznamnějších (mimo jejich přirozené environmentální role se užívají i v biomonitoringu, biotechnologiích, průmyslu aj.) mikrobiálních skupin vůbec. Přesto jsou na tom z hlediska plnosti referenčních DNA databází mezi mikroby prakticky nejhůř. V rámci této diplomové práce proto student ve spolupráci se školitelem provede experiment založený na porovnání výsledků klasické laboratorní a in situ (tj. v původním prostředí) kultivace. To umožní odhalit (1) rozsah Great Plate Anomaly u rozsivek i to, zda (2) ji lze obejít prostřednictvím nových metod in situ kultivace. V průběhu práce se student naučí zejména vytvářet klonální mikrobiální kmeny prostřednictvím izolace jednotlivých buněk, udržovat mikrobiální kultury a vyhodnotit výsledky. Dle svých preferencí se dále může podílet na designování experimentu, vývoji in situ kultivačních zařízení, morfologické a genetické charakterizaci získaných mikrobiálních kmenů, či statistickém a bioinformatickém zpracování dat. Mnohé z těchto dovedností jsou přenositelné mimo akademickou půdu, například do sféry komerčních biotechnologií. Preferencí školitele je vypracování diplomové práce formou publikovatelného manuskriptu, jehož by byl student hlavní autor. V tomto případě by práce měla být v angličtině, může být ale i v češtině.

Extracellular enzymes are used by microbes to acquire important elements, such as carbon, nitrogen, and phosphorus, from organic matter. Thus, understanding controls on different enzyme classes and their associated activities are important for predicting nutrient limitation, as well as processes such as organic matter decomposition and remineralization. This is timely given widespread eutrophication from nutrient loading, as well as climate change due to ongoing carbon emissions. For this thesis, I would like a student to investigate how extracellular enzymes operate in streams and lakes, summarize common field and lab methodologies for measuring their activity, explain how they can be used in water quality monitoring, and what these data can ultimately tell us about the ecosystems they are analyzed from.

The River Continuum Concept is a conceptual framework that describes how lotic ecosystem characteristics change from small headwaters to large rivers. While its predictions have been well explored in terms of physico-chemical characteristics, benthic algae, organic matter composition, and macroinvertebrate communities, much less attention has been directed towards applying this ‘traditional’ framework to microbes, despite their disproportionately high taxonomic and functional diversity in stream ecosystems. Here, I would like a student to evaluate the literature in terms of microbial diversity (both taxonomic [i.e. species] and functional [i.e. genes]) in streams, and how these current data align with predictions made by the River Continuum Concept and its derivatives, such as the Serial Discontinuity Concept, Flood-Pulse Concept, etc.).

ENG: With an estimated 200,000 recent species, diatoms may be the most diverse and widespread protists thriving in almost all aquatic and semiaquatic ecosystems on Earth. Such a massive evolutionary success (expressed as enormous phylogenetic and ecological radiation) must be coupled with significant adaptations allowing them to proliferate across a wide variety of environmental conditions (thus outcompeting/complementing other members of the community, more efficiently utilizing available resources and/or constructing new niches). In this bachelor thesis, the student shall explore the morphological and ecological diversity of diatoms, put them in the evolutionary context, formulate hypotheses on the adaptive significance of morphological/ecological traits and think about ways to test them. This bachelor thesis may be extended into a practically approached diploma thesis.
CZ: S odhadovaným počtem 200 000 recentních druhů mohou být rozsivky druhově nejbohatší a nejrozšířenější skupinou prvoků. Najdeme je téměř ve všech akvatických a semiakvatických ekosystémech na Zemi. Takto masivní evoluční úspěch (projevující se enormní fylogenetickou a ekologickou diverzitou) musí být spojen s významnými adaptacemi, které jim umožňují prospívat v široké škále environmentálních podmínek (tj. překonávat či vhodně doplňpvat další členy společenstev, efektivněji využívat dostupné zdroje a/nebo vytvářet nové niky). V této bakalářské práci student prozkoumá morfologickou a ekologickou diverzitu rozsivek, zasadí je do evolučního kontextu, formuluje hypotézy o adaptivním významu některých fenotypových znaků a navrhne způsoby jejich testování. Tato bakalářská práce může pokračovat prakticky orientovanou prací diplomovu.

ENG: Diatoms are among the most diverse and environmentally significant protists on Earth, playing an important role in biogeochemical cycles (e.g., silica, oxygen, carbon) and food webs of many aquatic and semiaquatic ecosystems. However, a large portion of their diversity appears to lie beyond the resolution of the traditional microscopy-based methods routinely and sometimes exclusively utilized in the investigations of their populations, species and communities. At the same time, the technological and conceptual developments in the fields of molecular biology and bioinformatics unlocked a remarkable opportunity to study diatoms in a previously unimagined depth and breadth, thus promising unprecedented insights into their diversity, evolution, ecology, biogeography and environmental roles. In this bachelor thesis, the student shall explore the history of molecular research in diatoms (molecular phylogenetics, species delimitation, molecular clocks, DNA barcoding, metabarcoding, genomics and other omics), reveal the current state of affairs, and think about their potential for the future research. This bachelor’s thesis should serve as a theoretical introduction to a diploma thesis.
CZ: Rozsivky patří mezi nejrozmanitější a ekologicky nejvýznamnější prvoky na Zemi. Hrají důležitou roli v biogeochemických cyklech (např. křemíku, kyslíku, uhlíku) a potravních sítích mnoha akvatických a semiakvatických ekosystémů. Velká část jejich diverzity však leží mimo rozlišení tradičních metod založených na světelné mikroskopii, které se dosud běžně (a v některých případech i výlučně) používají při studiu rozsivkových populací, druhů a společenstev. Technologický a konceptuální rozvoj v oblastech molekulární biologie a bioinformatiky nicméně odemyká pozoruhodnou příležitost studovat rozsivky v dříve nepředstavitelné hloubce a šíři, což skýtá příslib bezprecedentních vhledů do jejich rozmanitosti, evoluce, ekologie, biogeografie a environmentálních funkcí. V této bakalářské práci má student za úkol prozkoumat historii molekulárního výzkumu rozsivek (molekulární fylogenetiku, delimitace druhů, molekulární hodiny, DNA barcoding, metabarcoding, genomiku a další “omiky”), odhalit současný stav zapojení molekulárních metod do studia rozsivek a zamyslet se nad jejich potenciálem pro budoucnost oboru. Práce by měla sloužit jako literární rešerše pro prakticky orientovanou práci diplomovou.

We have interns in our lab regularly, so feel free to contact us in case of interest. In our lab, you may learn different light and electron microscopy techniques, microbial culturing and permanent slide preparations, molecular biology techniques (for both microbial cultures and environmental DNA), phylogenetic and community data analysis and/or fieldwork. We usually do not have devoted funds for interns, though, so external funding to cover your living costs in Prague (e.g., via EU’s Erasmus+ programme) are usually needed.
